Who unlocked Will's door?
When the Duffer Brothers confirmed that Demogorgons do not have telekinesis, then who unlocked the latch of Will's door in season 1, ensuring he gets taken away to the Upside Down? Though needle points, it could be Vecna, but then, we needed a confirmation. Many believed it was Eleven who used Will as bait to ensure her safety. And hence, she later did not react when she saw Will's face in that group photo.
Why was Upside Down frozen on November 16, 1983?
It can be assumed that it was the day when Eleven, under Dr. Brenner's orders, psychically opened the gates to the alternate dimension when making an attempt at contacting a monster. Other assumption can be that Will disappeared on this day, leaving the Upside Down as a static copy and preventing normal time progression within it. But we can only guess.
Where did Demogorgons vanish?
The Mind Flayer unleashed the monsters into the Upside Down, who later entered Hawkins under Vecna's orders. If they were such pawns and totally depended on their masters, where did they vanish, especially Demogorgons, in the finale? Shouldn't they be protecting the main villains?
Why was Will not hurt when Vecna, Mind Flayer died?
When Will had always remained connected with the Hive Mind, and later cracked the code to siphon off powers from Vecna and Mind Flayer against them, why did nothing happen to him when the two died? Shouldn't it be a to-and-fro thing when Will felt the pain of Vecna, both physically and emotionally?
Is Eleven really dead?
To give the show a hopeful ending, Mike devises a theory about Eleven escaping the collapsing Upside Down with the help of Kali, and is now living in some faraway land. But then, it's just a story that everyone character "believes". That was too much for the audience to believe, at least. A decade-long show doesn't deserve an open ending.

Eleven, Kali, Vecna will team up against Mind Flayer
This theory says 11 + 8 + 1 = 20, which connects with how in the very first episode of season 1, the kids had to roll a 20 to kill the main villain. So fans thought that all three would need to join hands to defeat the Mind Flayer.
Will is son of Vecna
Since Will shared a deep, dark connection with Vecna, fans thought the villain saw Will as a potential vessel or protege due to their similar artistic, introverted nature and psychic link. Some build on a father-son link for such a bond. Many even said he's Vecna and Joyce's son!
Eddie Munson is alive and will return as Kas
The theory of Eddie being alive was enough to leave fans excited. They prayed for a miraculous escape of Eddie. Though this would've meant he'd turn into the undead Kas the Bloody-Handed, the vampire lieutenant of Vecna. According to D&D, Kas is initially controlled by Vecna, but later turn on him and saves everyone in the finale by killing Vecna.
Counsellor Ms Kelley is Vecna's spy
Chrissy and Fred both went for sessions with Hawkins High School guidance counsellor Ms Kelley, before they got hallucinated by the grandfather clock and died having their bones snapped by Vecna. Max was almost on the way to death too. So many fans started believing that since Kelley wore a key necklace, she was connected to Vecna, and helped turn the kids towards him for his mission. Dungeons and Dragons campaign
That the entire show wasn't real and just a D&D campaign! In Season 1, the kids name their D&D enemies like the Demogorgon before the names appear in Hawkins. Theories stated that is wasn't a coincidence but foreshadowing. Many even believed that the last scene of the entire series would be the camera pulling back from the boys at a table and that Hawkins itself exists inside an ongoing campaign.
